I have four different ponds set up currently. 2 are in a ap system and my concerns are that one the water stays greenish all the time. this one is in the sun most of the day, however a pond next to it that does not connect to any ap system and is crystal clear and out in the same amount of sunlight.

is tthis caused from the plants roots? the chemical balance seem to be the same in all the ponds

I would think that the one that's green is that way because of the nutrients in the water from the ap system have fed some algae.  The clear one likely has low nutrients so nothing for algae to eat.
