was wondering if draining bell siphons into a container with fluval amonia remover pellets and filter material would harm the plants in the system

Why would you want to do that?  For aquaponics we want the ammonia to be converted by the bio-filter into nitrite and then nitrates which are what the plants use.  If you go removing the ammonia before it can be converted, you will be robbing your plants of the nitrates they need.

Hehe...Here's my Ammonia remover.

this is after the grow beds , excess ammonia trying to put a bandade until i can find time to add more grow bed... is not permanent  or would i be better off just removing some of the larger fish
