Fish tank pumps

Can someone tell me if I should be using the plastic pump box that came with the pump or should I just put the pump in the fish tank? It just seems like there is alot of waist still in the bottom of the tank beings that the plastic pump  box only has openings on the top.

Are you referring to the "overhead filter" box?

Can you provide a product name/model and (even better) a picture?
